Well, I think the main difference between these two schools are the curricular differences and the locations. Yale's is strict P/F and promotes liberal education, and Duke's is similar with that year of "outside learning" it has for its students to pursue other interests, but does have seem to have a crash-course feeling for many people during the pre-clinical year. Locationwise, you have to decide if you like the more urban environment of New Haven or the Southern charm of Tobacco Road. Both of these schools have reps that are second to none, so that shouldn't be a factor. That said, I'd say that I'd rather have a JD from Yale rather than Duke, since that seems to be relevant in your case. Good luck with everything.
