Is there ever an opportunity for regular MD students to enter into a combined program during medical school (PhD, JD, MBA, etc)? I always assumed that I could just apply to one seperately after I get my MD, but by that time I am sure I will have other things to worry about. Are schools ever flexible with letting there students into these programs? Any other way to earn two degrees (for example, my uncle earned his MS in residency and had the opportunity to get his PhD)?

A lot of schools allow you to apply into programs during your time in medical school.

completely as an aside, that article in your signature is really interesting.

Many schools will allow you to consider combined degrees in your first year. However, it really depends on the individual schools and what programs they have set up. Some schools for example do not have joint degrees set up between the Law school and med school. It depends on the individual program. However, in many cases this is something that you can put off till you are in medical school.

I would contact schools you are especially interested in and ask them about the possibility of enrolling in a dual degree program after matriculating. Good luck.

Are there many (any) medical schools that will let you into an md/phd program once you matriculate?

Most schools that have MD/PhD programs will take one or two from the regular MD program during M1 or M2 years.

If you think you might want to do a PhD or JD as well as med school, but aren't sure, you really need to spend some time figuring out your goals. These are totally different careers that few successfully combine.

A lot of it depends on where I see the future of medicine/healthcare lying, or what I expect to be a good market in the future. I think I might have a better idea of this once I am already in medical school. That being said, I think a JD is unlikely. An MBA is probably the most likely, but the PhD route looks appealing too. Thanks for your help!
