My undergrad gpa is around about a 3.0. I know I have to do a masters to show improvement in my grades.
I was thinking about doing a graduate certificate (16 credits) in biomedical sciences. Ie classes like endocrinology, immunology, advanced microbio, stem cell bio, genetics, cell physio etc.

However, I've been doing kinesiology/physiology research during my senior year of undergrad (currently) and have been offered an assistantship seat for the masters in exercise physiology program. For this I'd be taking classes such metabolic/ cardioresp / endocrine/ neuromuscular responses to exercise, exercise prescription, physiological evaluation etc. I'd be doing independent research aswell.

Any input as to what the better option is as my long term goal remains getting into medical school in the next 3-4 years.

I would recommend your first option, particularly if you have yet to take the MCAT. That route will prepare you much better. I took several kines classes in undergrad (prior to DPT school), and while they are probably more interesting, they won't help much in med school prep.

Disclaimer: I'm now trying to get into med school after working as a PT, so take advice from those who have actually matriculated or have been accepted over mine.

Pick whichever program you think you'd do better in. Courses from both would count for both your cGPA and sGPA, so you have to excel.

The latter option does sound like it would help you more with MCAT prep, though.
