Someone correct me if I’m wrong but I think once you choose on the school you want to attend you need to send all official transcripts from every school you’ve attended during undergrad.

Although you forgot to mention it, I’m sure they will find out once you submit your official transcripts.
 
I plan to take Calculus I but have not indicated that in my future courses section on AMCAS. How should I let schools know that I will have taken it prior to matriculation?

Will this stop me from getting an II, or is this just something that they know that I'm expected to take?
Only a few schools require Calculus. With a small handful of exceptions, you have until matriculation to complete a school's requirements. If you have the opportunity, you can let school's (that care) know you completed the class in a future update letter (if they allow such letters). You will prove you completed the requirement by submitting a final official transcript to the med school you decide to attend, as @acslater99 stated.
