So basically I originally took AP Chemistry credit for Chem I & II, starting with Orgo. Then, I went back and took gen chem I & II, but because I took them "out of sequence" (starting with orgo) they are not included in my university GPA.

My question is, on my application will med schools see the GPA with my chem grades included? I know it technically doesn't matter at all because they still see the individual grades in the class, but I was wondering.

You mean to say your school didn't include them in your GPA because you took them out of order? What an odd policy...

AMCAS will calculate them into your GPA.

Are the letter grades on your transcript? If so, then they'll be counted in your AMCAS GPA.

If you received a grade, all grades are counted on AMCAS regardless of whether your school counts them in your GPA or not.

That's not necessarily true. I got grades for my study abroad courses, but my school didn't count them in my GPA, just P/F, so they were not included in my AMCAS GPA.
I think it's more accurate to say that if a letter grade appears on a transcript you are sending to AMCAS, it will be counted in your GPA.
