Does it matter if you take a lot of 3rd year courses in your 4th year? Is this looked down upon?

Probably not? At my undergrad, 3rd and 4th year student took many of the same classes. They were all "upper-level." Maybe it wouldn't look so good if you took a bunch of 100 level classes your third year, but even that probably wouldn't be a big deal.
 
How would med schools even know that they are "third-year courses"?
 
Nope. What matters is your GPA and it should be high. Also MCAT and extra activities.
