How to calculate cGPA?

I took a few core classes at my main university but chose to switch majors. I didn't do well in these classes for a few reasons, mainly I was to immature to make myself work as hard as I needed to. I recently retook some of those classes as well as finished all my other prerequisites at a local community college. My GPA from my classes at the community college is a 3.87 (15 classes 13 A/2 B).

Do I average the grades from the classes that overlapped, or not? Any guidance would be appreciated.
 
There is an excel sheet floating around that calculates your gpa for you after you enter your grades and corresponding units for each class.

Thanks! I'll look for it. I'm more confused about how they count it for retaking classes postbac.
