I did not receive the HPSP due to one of my MCAT subscores being a 6. Luckily, a school overlooked it due to my overall score being fine. My question is, would the military look at my current grades in medical school if I wished to apply for a 2nd year scholarship or would they continue to look at my MCAT. I performed very well 1st semester and truly want to be apart of the military.

Thanks!

If not, could someone with a military background suggest other options?

If you really want to serve, depending on your specialty, you can do FAP in residency or join after residency

I don't think they'll overlook that six. Also, my understanding is that 3 year scholarships are harder to come by anyhow. Doesn't hurt to ask your recruiter.
