Im doing TBR chemistry practice passages at the end of each chapter and ive scored 81/100 on both chapters so far. According to TBR, this converts to a 12. However, the AAMC scoring charts have the PS 12 at somewhere around a 46/52. Is it because TBR is a lot harder than the AAMCs so they allow more mistakes for a 12?

It's because TBR included a scaling chart to get people to stop asking them for one. It's pretty much meaningless.

I have to say, I wouldn't even attempt to get a scaled score prediction out of anything other than an FL.

For future chapters, I'd strongly advise you NOT to take all of a chapter's passages at once. I'd split them up similar to what I have in my schedule.
SN2, you might have to start changing your schedule a bit. TBR is still top notch but the MCAT is changing (officially in 2015 and unofficially now). TBR had roughly 50% of my exam (obv not verbal) and TPR had about 25. I would have failed if I just did TPR and EK.

It hasn't changed unofficially. The recent complaints about difficulty or passage type in the BS section are test version-specific and have been around since at least 2009.
