I have been working in the lab for about 2 years now, but I am not very close to the research professor. I don't feel like getting a rec letter from the research professor because the professor barely knows me. Would not getting a rec letter from the research professor raise a red flag?

No. It would be a bigger red flag if you did and it wasn’t good.

You don't need one from your research PI.
Just 2-3 from a science professor.

This is like a personal question. maybe actually go talk to them and make sure that's the case. People would be honest to you and tell you how they would write it. Good Luck!
