Is there a portion of the summer of my application process where I could take a summer lab?

My pre-health advisor indicated that there is about a 6-week delay where I won't be able to do anything in my application process. She stated that from June 1 to about July 15, the AAMC will be verifying everything in my application. She indicated that, if I submit my primary by June 1st, I would begin getting secondaries around July 15th. Obviously, during the time between, I could begin writing my secondaries, but I was wondering if you think it would be possible to take the organic chemistry 2 lab (just lab not the lecture) during that time, as I am unsure if I will be able to fit into it during the spring semester before.

Well, you can still continue some other ECs during that time (and technically you kinda should be doing that if you're projecting hours, or even if you're not projecting, it still helps you keep improving your app if god forbid you need to reapply)... Anyway, I don't see why not, as long as you do well in the lab class. As far as I know, most prereq requirements just need to be done before matriculation, not before application.

Ideally you should take prereqs during the regular academic year. AMCAS app transmission happens end of June/beginning of July so you can get secondaries before 7/15. I don't think i would advise taking Orgo 2 lab during that time as you might feel really overwhelmed prepping for finals and also returning secondaries within 2 week timeframe. As @gonnif likes to say, the app process during the summer is akin to having full time job.
