Would it be a good idea to use the lecture notes for class (M1 and/or M2)? I have them in a pdf and could annotate on them. What do you guys think?

I suppose it depends on how hardcore you are. Do you really want to end up annotating and studying 2 complete sets of notes? Unless you go to Hollywood Upstairs Medical School your school probably provides adequate notes which cover all the major topics, and that's what you'll be tested over. Given the time crunch I'd say stick with your class notes and supplement with Kaplan or other resources if you feel like some specific topic is not being covered in depth enough for you.
