It's a long journey from CA to Kirksville but I think it's most efficient to take a flight from SFO straight there. By the way, where do/did you go to school? I think you can guess where I go.

1.) Quincy is definitely the closest. It only takes something like 1.5 hours to get here if traffic is cooperative. St. Louis and Kansas City are both about 3 hours and pretty easy drives. The good thing about flying into these airports is that they have more flights in and out so you can fly in early and fly out late. The downside is that you will most likely have to rent a car and drive into Kirksville after flying into the area.
2.) The other option is to fly directy into Kirksville. The airport is about 5 minutes from campus and most of the students will probably be happy to come pick you up at the airport and bring you to and from campus. The downside to Kirksville Regional Airport is that there are only two flights out and into Kirksville from St. Louis. In addition, the last flight out is at 1:56pm Sunday through Friday. Although you will be done with all of the really important parts of the interview by lunch, the interview day is technically done around 3:00pm.
When I interviewed at KCOM, I chose to fly directly into Kirksville Regional mainly to save myself the hassle of renting a car and driving after a three-hour travel from DC. I stayed with a student for two nights so I could stay through the entire interview day. It worked out nice because I got to walk around Kirksville after I was done with the interview day and get a feel for the campus and the area. If you have the option of staying a bit longer, I would take advantage of it. For example, if you are interviewing on October 3rd, consider coming in Friday or Saturday before and get a feel for the weekend atmosphere, too.
