If you hit submit on you application with one of letters of recommendation not yet submitted, will the letter still end up getting sent to your schools eventually if it ends up being added a few days later after you hit submit?

Yes your application gets sent out to schools and then once your letter posts the AADSAS will send your letter to the schools.
