I was wondering if a letter from my Lab instructor (who is also our current academic advisor) count as a science professor letter?

I would say yes. My OCHEM lab instructor told me that he had many pre-health students who asked him for LOR so I am guessing that it counts as sci professor letter.

Some schools accept letters from lab professors and some don't. You need to find out by contacting the schools that you are applying. For your information, USC doesn't accept LORs from lab professors.
