I am so confused. Can we submit our application to schools before we have our letters of rec sent into AMCAS? How about our transcripts? Or are the letters of rec part of secondaries? Thanks for your help!

Do you mean primary application? If so:

Yes, no, and sort of (they are processed by AMCAS but schools receive them with secondaries).
