In terms of sending in LORs, should I have them sent in with secondary applications (for those schools that use paper applicaitions) or separately or does it matter either way?

Most schools will tell you what they want.

My undergrad had a reference service which would send all my LORs as a packet seperate from my secondaries. No one had a problem with it.

I don't see how you can send them in with your secondary(meaning the same envelope). If you are using a lor service then of course you can't because you won't be able to be in possession of the letters to send them. And if you are asking profs/refs to individually send them to each school, there is no way to make sure they get there at the same time(plus you still won't be able to get them to send yourself)
