This information is provided in MSAR under the "education" tab. If you really want to start a list, Harvard, Yale, Einstein, and Case/CCLCM definitely require a thesis. Those are the ones that immediately come to mind, the list is definitely longer.

Off the top of my head, Yale, Duke, and Columbia all have a required thesis or thesis-like project. You'll find this at several top schools.

You might check to see if Penn State still requires one. And also check on U NDakota, UPitt, VirginiaTech, U New Mexico, U Central Florida.
