Application submitted and everything.

Just realized today upon going back to the AMCAS to review something for a secondary. My only work experience (which I've had for 3 years on and off) apparently never made it through to the saved final application. I thought it did. Huge, huge, huge mistake.

There is even a letter of recommendation from my boss commending my three years with the institution. What do I do? Do I stop sending this particular letter out? Do I not mention my work experience in secondaries?

Mention it. It doesn't take an intelligent mind to know you made a mistake.

What's with premeds and exaggerating everything?

You'll be fine. Most secondaries will have a space for you to talk about stuff you haven't covered already anyway.
 
hell some secondaries make you relist every activity and work experience you have
 
Be sure to send the boss' LOR. An adcom will see that & think that they just overlooked the job on the primary application. You are not obligated to include every experience in the experience section and a LOR from the boss will provide useful information.
 
I was really worried, but receiving advice from people who know what they're talking about helps reveal a clearer path forward.
