So what are the prospects for graduates of MSTP programs? Do they just end up practicing medicine like regular MDs or do most of them end up doing clinical research?

Short answer: Whatever they want.
Long answer: The majority end up in clinical departments at academic medical centers as tenured faculty. Most do a combination of research (basic or clinical), teaching, and clinical work.
