I took an introduction to neuroscience course my freshmen year and I'm wondering if that counts as part of my science GPA or my cumulative GPA. It does not have a BIO or CHEM designation because neuroscience has its own program/department in my school and thus we specifically have *NEUR* courses.

Yeah, it absolutely counts under your BCPM (science) GPA. The AMCAS instruction booklet has a section on "Course Classification"...these questions about what to put a certain class under and anything like them are answered there.
