Im on the quarter system and I wasn't able to take Chem and Physics this year, but I dont know if I would have even if I could. Im taking Chem this year (Junior Year) and cannot start the physics sequence until fall term my senior year which is around the same time I will be applying to grad schools. I know most schools say "only 2 in progress or planned courses are accepted are allowed when your application is submitted." Since 2 physic classes is a years worth on the semester system, would it be acceptable to have 1 physic class in progress, and 2 planned since its also a years worth of physics?

Ask the schools you're planning to apply to.

Just as stated above, your best bet is to call the schools in which you are interested. However, considering the competitive nature of applying to PT school, you would look much better if you had all your classes completed. I also hope you did amazingly well with your other classes to produce at least a GPA that is presentable even with a status of "classes in progress". Have you also consider taking the other Physics class at a community college and transfer the credits to your school. I'm not too sure how the quarterly system works but if you have summer break you can definitely knock that class of your list this summer.
