Ok so I worked in a lab from May 2008 to May 2009. Got paid from May '08-July '08 and got academic credit from the chem department from August '08 to May '09.

I did not work in the lab during summer of 2009 but have worked continuously in the lab from August '09 to May '11. Again I got paid during the summer of 2010 but got academic credit from the chem department for the other semesters.

My second stint in the lab (Aug '09 - May '11) was a different but related project to my first stint. I am expecting on getting 2 publications from the second stint. I also got 2 poster presentations out of my work in the lab.

I really feel as if I should split up my 2 stints into 2 activities and put the 2nd one as the meaningful activity. There is just so much stuff that I did in the lab in 3 years to put it all under one activity and accurately reflect what I did (plus the project in my first stint was different from the 2nd stint).

Sorry for the long and convoluted OP.....does anyone have suggestions please??

I think it's fine to break the research into two Research listings, especially as the projects were different and you can give them each a different "Name.". Your transcript will make it clear that you got class credit for some of the lab activity. In the narrative you can mention when you were paid.
