For my residency applications, can I submit a letter of reference from a physician who isn't affiliated with my medical school? She actively does research and practices medicine, but isn't on the faculty of any medical school.

Yes. Just make sure that either:

a. she is known in the field

OR

b. the letter is glowing.

Of course, both would be ideal. 🙂

She's not well known in the field, but she offered to write a letter. I can only assume that the letter would be strong. Any other takes?

people here be smoking crack

a very strong letter from any physician you worked with closely firsthand and got to know you is great as long as you meet the other requirements for types of letters required
