I'm going to be a canadian applicant so not super familiar with the details of all american schools, so would it be any sort of a disadvantage to not have a full course load every semester/year? Meaning 5 courses each semester? Guessing the answer is an obvious no.

More importantly, is it any disadvantage if only 5/9 of my courses this year are at the 3rd year level? (I'm a 3rd year)
 
5 courses per semester here is pretty average. I suppose it might be of more help if you referred to the number of credits. They don't really care how many courses you took for any given semester as long as you weren't part time, assuming no unavoidable circumstances.

That's perfectly fine.. At my school, a full load is 3-4 courses, because it goes on a quarter system.
