Will research in the math department that doesn't involve labs, pcr, etc, be looked at as being less favorable than bio/chem research? Is it something that a school would count as "research experience"?

It will actually be more favorably viewed than than bio/chem because YOU are interested in it. All they care for is evidence that you will be the type of med student and doctor who will eventually do medical research. Application-boosting research does not impress them.
 
Do it!!! It definitely counts as research. I'm doing my undergraduate thesis in math right now. All the schools I've interviewed at seemed impressed by the math stuff since it's quite different than your typical scientific research. 😍 math!!!
