Research letters of recommendation

My current PI is out of town until the end of the month, so realistically it'll be at least mid/late September before he sends a recommendation letter to AMCAS. The only alternative I can think of is asking him to do a phone interview, because I really haven't had much contact with him this summer. I'm working with one of the senior researchers pretty closely, but I put the PI's name in my research essay so I assume the letter needs to come from him.

Is September going to be too late?
 
It's certainly not ideal, but it's also typically expected that you include letters from all of your PIs.

I would say it's worth the risk of being a little annoying to try writing a courteous letter to your PI asking him/her to write one while away.
