Does anyone have any good recommendations for understanding the menstrual cycle thoroughly including all the hormones involved, regulation, GnRH cycles, etc... a nice synthesis of all this info? Any amazing online resources?

That's more of a psych resource than a biochemical one. Unless czy bch is an enzyme we haven't covered yet...

Any good physiology book will have this information. Check out the ones in your medical library.

All you need to know is that when the menstrual cycle comes around, be prepared to run!

check out Costanzo's physiology. I think there's a pretty good explanation of the hormonal regulation in there.
