It is marked as a retake and is listed as a separate course on AMCAS. So, yes, the grade is technically "averaged." Both still show up, though.
So it's better to retake then to add a random science class?
Not necessarily... It depends on how adcoms view retakes. I'm not too keen on the subject as I have never retaken a course. I suspect it might come up in an interview if you're just retaking a bunch of courses.

How sure are you that the retakes would be marked as retakes? I can only logically see the benefit in retaking them after hearing that
From page 46 of the 2014 AMCAS manual:
"Repeat
This selection applies to any course attempted more than once, unless the final grade initially received was Withdrawal or Incomplete.
A course entry must be made for each completed attempt of a repeated course, even if any mention of enrollment in the course has been removed from the transcript. In order to comply with the needs of the medical schools, AMCAS includes all attempts of repeated courses in GPA calculations, even if they are not included in the school's GPA calculations."
You MUST report the class as a repeat when you fill out AMCAS unless it falls under one of the exceptions in the manual.

Yes! Your better grade won't mean anything unless you take the class at an equally challenging institution.

I got a C in intro to bio 1 (plant stuff) and C+ in intro to bio 2 and C+ in chem 1(inorganic)

How are your science GPA and cumulative GPA?
I don't have experience with a CC, but in my opinion I would really try to take it at the same institution, perhaps with a different professor?...unless maybe you have a valid reason like you transferred, couldn't commute to your uni in the summer, money etc...

it means you couldn't do well in intro bio and intro chem courses at a 4 year institution so you re-took the courses at a community collegeIt would still mean something though wouldn't it

The course that I want to retake isn't offered easily to just anybody... and my only choice is CC...

wait on a random side note..should i re-take C's i got early during my college career? I can re-take them at a community college? or do you think this is unnecessary if Im going to get a masters?
