Is it a bad idea to write an secondary application essay about a challenging problem and discuss how you battled with insomnia, sought medical treatment and made lifestyle changes...and managed to make it through undergrad with a 3.95 GPA and a good mcat score..but it is still an ongoing struggle?

I don't think it's a bad idea. The topics for these essays don't need to be challenges from the past that you completely overcame. As long as you talk about how it was challenging and how you overcame it to achieve a certain outcome (your great GPA), it's fine. And you can discuss how you plan to keep overcoming the challenge in the future.
