Submitting reference letters after secondary

I had completed the secondary for one school a couple weeks ago, sending 3 references and meeting their requirements. Just today though I got another strong reference which I requested for another school. I was wondering if I should use AMCAS and assign this new letter to that school whose secondary I had already completed. Would it still be received, or is it just a waste of time? Thanks.
