Take the MCAT after you finish ALL of your pre-reqs.

Definitely take at least orgo I before the MCAT. I didn't take orgo II before the MCAT and felt like TBR did a good job with teaching me the topics I hadn't covered but, in general, I definitely agree with SN2ed's advice.

I would recommend taking the orgo classes first. Organic chem is hard to teach to yourself. Bio and physics sure, but I really don't think I could have efficiently taught myself the mechanisms in orgo and things like H1 spectroscopy. Can you take summer classes?
