I was wondering how amcas calculates GPA for classes taken outside the United States. I took two years in the Philippines and the grading system there is completely different wherein we don't get letter grades. We get numerical grades with 1.0 being the highest and a 5.0 is a failure. My university did not calculate these classes into my GPA but they did credit me for a good number of my classes, some of which were counted towards my major. Would amcas calculate my courses from the Philippines towards my GPA or would it be counted as pass/fail or credit/no credit like what my university did?

It your current university did not count them for grades, they are unlikely to count for your application.

There are a limited number of universities on foreign soil from which AMCAS will accept a transcript. They are listed in the downloadable AMCAS application instructions. Since your US school didn't accept the grades in transfer, if your foreign school isn't on that list, the original grades won't be included in your application GPAs (and you can request a transcript exemption).

You will probably put "transcript exemption" for your courses abroad and only get to count them as Pass/Fail credits.
