VSAS Dates don't work

Some of the institutions have different start dates from when my school's rotations start. Some a few days, some a week, some even 2 weeks difference. Does this mean that we just can't apply to those places? Are they lenient at all on changing dates?

In my (very limited) experience so far, it's program-dependent. Some places are very strict with regard to rotation dates while others are more flexible. Just contact the clerkship coordinator or whomever and see what they can do for you.
