When do you start your special master's program (specifically for premed students, not a research or MPH or non-prehealth track)? Does this master's program have a direct linkage to a medical school so that good grades from one semester gets you an interview and a possible offer when you are done? Otherwise, you should wait until you can show solid academic performance in the special master's program before submitting an application, especially if you think you can pull a greater MCAT score (which is NOT a major cause for improvement).
 
The schools you talked to said they are concerned about you being able to be successful in the rigorous courses of med school. Retaking the MCAT isn’t going to fix that. You probably should consider putting off applying for another cycle. Your grades are very important, especially with your current uGPA. THE ADCOMS want to see how you handle the courses and course work.

I concur... you have gotten very explicit advice/instruction from two schools on what you need to do. Just do it very well. The other concerns you have are in your head to distract you from getting in. (What do you think would happen if you retook the MCAT and got the same score or worse?) Sure, continue a steady diet of non-clinical community service, but you have a clear roadmap.
 
Other than South Dakota and North Dakota your school list was not realistic with a GPA of 3.2 . You should apply broadly to DO schools and I suggest these:
KCU-COM
ATSU-KCOM
DMU-COM
MU-COM
AZCOM
TUNCOM
UIWSOM
ACOM
WVSOM
PCOM (all schools)
LECOM (all schools)
NYITCOM
Touro-NY
With a MCAT of 515+ you could receive more MD interviews so post you score here in the future if you retake.
