Outside of gen bio 1/2, I also took... Microbio, physiology, epidemiology....would this be considered upper level bio classes?

Typically, biology courses that have course numbers that start with a "3" or higher. Edit: Check with your school to make sure as this may vary from school to school. Sounds like upper level bio classes, but you should look at the specific school requirements. For example, UIC counts 200-level (so sophomore level, technically) classes towards the upper-level bio requirement.
