Which classes should I retake? How can I improve my application?

I would retake Gen Chem I and Gen Bio I now, and leave Stats for later. I myself had C- grades for both semesters of Physics, but had A's in almost everything else, so that was a redeeming factor. If you've made Dean's list 3 times, your GPA and other grades should also be the redeeming factor!
 
A cGPA of 3.5 is not bad, depending on which schools you intend to apply to. I recommend retaking Chem 1, Bio 1 and doing well on the GRE. Also, most schools require 3 letters of rec, make sure that you can have at least one from a PT (2 is best if possible, I believe) and one from a professor that can speak about you. Best of luck!

I would recommend BIO 1 over stats. While most schools require stats, not all count it as part of your prerequisite GPA.
If you can take Chem 2 in the summer or in the fall, and you are confident that you will do well, take it then so it will be part of your prerequisite GPA when you apply. If you take it next spring, it will probably not be used for your GPA.
 
Is bio worth more than stats? If so, take the class that has more credits every time. It will have a greater impact on your GPAs!

Also consider retaking stats as an online course from a community college while you are enrolled in your regular school (and retaking bio)

I would also double-check pre reqs for the schools you're thinking of applying to. Some don't require stats, and some don't require Bio 1- so that could affect which classes you decide to retake. And definitely work to get As in Physics 2 and Chem 2!

If you're planning on applying this coming cycle, I would second what others have said about taking classes over the summer if possible (or fall if not possible), as some schools don't even consider fall grades in GPA calculations, and certainly not next spring's grades. If you can get a few more A's into your pre-req GPA, that will definitely improve your app!
