Will I be disadvantaged?

Will I be put at a disadvantage if I am applying with a 26 MCAT for TMDSAS but choose to retake it sometime in July/August?

You are at a disadvantage applying to any medical school with a 26 MCAT and a late retake, TMDSAS or otherwise. I would also venture to say an earlier timeline is even more important with TMDSAS given the February Match and how everything before it builds up to it. If you can retake sooner than do it.
 
Thats what I was thinking. If I just keep the score though and apply with it with the intention of retaking, will my application be put on hold and be put behind everyone elses until my scores come in?

Hmm, IDK. It seems you'd be better to do that than to wait until your scores come in to apply. Can you transmit without MCAT scores? Because theres no way really to have your application with a 26MCAT simply triaged until your retake and send in new scores.
 
Submit with your 26.

For some schools, that will be good enough and you've move along through their process.

For other schools, it may not be, but they'll see you have a retake planned and re-evaluate when they get your new scores.

Of course, an earlier retake would be better...
