Ok so FINALLY my app is complete-took one of my LOR's forever to write her letter. But I am a bit weary-I had to literally pester her to no end with constant emails etc and I dont think the letter was overly strong in general. However she is a very nice person and supportive of all students-and professional-I cannot seeing her writing a negative letter-but I have no idea what she wrote and then after pestering her I really am not sure-do you think any writers would actually write something bad?

If you haven't seen it, how do you know it's not strong? You must be assuming that because you feel you pestered her.

Simple solution - look at it before it gets sent out. I've seen that most med schools are hard pressed to not let you see their letters, or at least give you a heads-up as to the content. If the secretary or PD tells you "Um....you might want to look for another letter," than you should probably do it.
