I've graduated undergrad in BME 5 years ago. Since then, I've done a masters with thesis and am working full time as a research assistant (with first author publications). My undergrad GPA is very low, about a 3 for combined and science. I didn't plan on going to med school until I was doing my masters. I took the old MCAT and got a 32 (89% PS, 84% verbal, 88% BS) and was considering taking the new MCAT. Is it worth it to retake it? Do I have any chances at MD schools?

Assuming a validated commitment to service and other credentials not listed in your post, your biggest liability is your gpa. The fastest way to remediate this is by retaking classes and applying to DO schools that will consider them as replacements for the weak grades. If your MCAT has expired, a re-take would then be indicated.
