What I did was I took all the C science courses over and got an A. DPT programs look at your whole transcript and they will see that you've retaken the courses and got an A in them, even if your undergrad school won't replace them you are doign it for DPT. And then try to get straight As on the rest of your undergrad career. it will show you've matured and found what you really wanted.
 
If it were me, I would not ask the that physics professor for an LOR even if you retake it and get an A. You failed the class with him the first time so he might not write the best LOR for you even if you get an A the 2nd time. I would ask someone who you got an A with the 1st time.
 
I think it would be a good idea to ask that professor for an LOR if you get an A the second time. That would reinforce how much you have changed and matured, especially if you make the effort to work closely with that professor throughout the semester.
