I have taken algebra based physics. Yet I might need to take calculus based physics as I am planning to transfer. The school that I will be applying as a transfer applicant recommends calculus based physics.

would this be considered as repeating courses?

This would not be seen as repeating courses, imo. I would not do this unless required, however. It will be a waste of time unless your switching to engineering or physics.
 
Ignore what your school recommends, and don't take the same class twice (unless, like the above poster said, you're majoring in engineering or physics). For the purposes of applying to med school, Physics I is Physics I.
