AP Credit Articulation not shown on transcript

"Quick" question that I can't seem to get a straight answer to anywhere:
I have AP credit for Chemistry and Biology, and my Degree Progress Report (don't know if everyone has these; it just shows completed courses, etc.) shows that my scores have articulated as Chem 1 and Bio 1 and 2. Because of this, I did not take any of those three courses, and used them to advance to higher level courses (i.e. O. Chem, Bio 3, etc.). I have recently figured out that the articulation will NOT be shown on my transcript and now I am locked out from taking these courses at my institution because I have taken higher level courses. The units covered by these articulated classes, however, will be shown on my transcript, but again, not the classes/course ID or anything else. I am preparing to apply this coming Summer, what are the chances this will totally screw me over? I have read that most MD schools require that the articulation must be shown on the transcript and my school has confirmed it will NOT be shown. I have been recommended to "retake" these courses at a CC, but obviously cannot do this before I potentially apply this summer.

What were the upper level courses you took? Most (if not all schools) are fine with you replacing lower level prereqs with higher ones. Two higher level inorganic chem courses should satisfy most schools' gen chem requirements, for example. The other thing is, you don't need to have all of your prereqs completed before you apply, only before you matriculate (assuming you make it that far).
