I've already applied to a small handful of programs but have not heard back yet. however, not applying to one of the programs has been haunting me and I finally went to the site and saw that they accept late applications, but that it does affect chances of admission, and financial assistance. Anyway, I think I am going to apply so that I do not regret it. do you think I should make any mention of why I am applying late? Any solid reason that would come across well to the school?

Hi! I'd email the grad chair and say that I couldn't apply because of unavoidable situation and whether my application would still be considered. If you would not attend the school without financial assistance, you should also specifically ask if you'd be considered for financial assistance if you apply late and receive admission. I have seen Grad chairs to be pretty honest about the situation. If they have already offered the available funding, they would let you know. In that case, you won't be spending application fee on a lost case. Good luck! I know what you're going through!
