Do classes such as Independent Research get counted into the science GPA. Also do labs such as orgo and physics which are seperate from the lecture credits get counted or does only lecture credits count towards your science GPA

I believe that ANY class that is science related (i.e. BIOL, CHEM, PHYS, etc) will count, regardless of it's structure (lab, independent research, lecture, seminar, etc)
