Aside from the pre-reqs that schools look at, are there any classes (Organic Chemistry, Cellular Physiology, BioChemistry, Biomechanics, etc.) that may set you apart from other applicants? Also I noticed on the PTCAS GPA calculation they have a GPA calcuation for "Movement Science". I did very well in my movement science classes (3.97 GPA) . Does this improve my application at all, or is it fairly marginal?

Depends on the program. Some schools specifically give you admissions points for additional coursework like what you've completed. Arkansas State University is one example. With others it's fairly marginal or nonexistent.
 
Depends on the school. Some schools will use course like biomechanics and exercise physiology to replace upper level biology courses required, so it's always worth asking if it can go towards anything.
 
Largely negligible at most schools but might make a small difference in specific cases.
