If I am accepted at a DO school and pay the deposit, does that jeopardize my chances of receiving an acceptance off of an MD medical school waitlist?

AMCAS and AACOMAS are different application systems and do not talk to each other. Thus you can hold an AACOMAS spot and an AMCAS spot at the same time, though I would suggest you narrow it down to one school as soon as possible.
