Do the schools let you know if you're missing prereqs?

I believe I have all the prerequisites completed. But I took one semester of organic chem at one school, and two quarters at another school. The problem is that they are both first year courses, and there may be an overlap in course content. I'm not sure if the schools will see that as a retake. (although I have taken a semester of biochem)

Will the schools let me know if I missed any prerequisites so that I could complete them before matriculation?

Try to email them and see what they reply back. If you wait for them to notify you it might take a long time to get the answer you need.

Probably. But it's up to you to check it out if you're accepted....you know, 100% verify so they don't yank your seat. Some schools go over it with you at the interview so they know for sure what you've taken and you know what you need to complete for them if you're accepted.

I called AADSAS with this question, and they said it only counts as a retake if it is the same EXACT course (e.g. the same course at the same university for the same amount of credits). So in your situation, they would not consider it a retake.

Probably looks good enough on paper that they won't think you're missing anything (although you don't necessarily need pre-reqs done for interviews). But anyway, down the road, don't rely on AADSAS because they said it doesn't look like a retake. It's not their call if they like it or not. If you have any doubts, check it out when it comes time (post-accept/pre-matriculation). I had to actually send in 2 syllabi to one school (post-interview) to prove I had BIO 1 & 2 completed because my school swapped the names around. Mine looked fishy, though.

I can just share my personal expirience: I had biochem listed under the planed coursework for summer 2013. I even called the schools to make sure that was fine. Most schools refused to give a concrete answer (they have actually made an art of being able to talk without saying anything). One school explicitly told me if was NOT holding up my application and their online portal listed the requirement as satisfied. When I was rejected from this school I was told the primary reason was not having taken biochem. I explained that they told me it was fine so they sent me an email apologizing for the error, but they did nothing about it.

Two of the other schools that didn't explicitly say it was fine also told me it played a major role in my rejection.
