There is a section in the Evaluation Requests on the VMCAS app that asks for, "Personal Message/Notes"
What is recommended to put here?

I usually thanked them again for their time in writing me an evaluation and gave them my contact information (again/gave them the best way to contact me during the summer) in case they had any problems accessing/submitting it.

For the evaluation letters, if I submit more than 3 is there a place on the supplemental apps where I can designate each school to receive certain letters or do they just read the first 3..?

Unless they've changed it since I applied, they don't allow you do designate which letters go to which school. Most schools will only read three, even if you submit more than that. Not sure how they decide which ones they read - I think it depends on the school. Some will randomly select, so there's a chance that your best letter will get missed even if it's the first in.
