Do they use an overall GPA, or take what's called "science GPA"?

Both. And there's another GPA too.

BCPM GPA = "science" GPA = bio + chem + physics + math courses
AO GPA = "all other" or "non-science" GPA = every other course that's not BCPM
cGPA = cumulative GPA = overall GPA

All grades are taken into account, there's no grade replacement.

DO schools do grade replacements, right?

They do, but I figured he was talking about AMCAS since this is the pre-allo board. lol

As resident who has been involved with picking applicants in the past, I would say your overall gpa is very important, especially in getting an interview. Science is important because that is much of what you will study in medical school so that obviously will need to be as strong as you can get it. Of course its understood that histroy or some non science class may be easier that Organic chemistry ( and hence potentially harder to get a better grade), but your organic chem grade is still important, if you get my point. Hope that helps
